So my truck supposedly got a new engine at 100k, but I don't have any paperwork from the PO on it. The driver side valve cover says "Goodwrench New 6.5L", and I haven't been able to find much info on it. I assume the engine was built after the truck, which is a 96. Right now, I am looking to replace the t-stat and water pump with a model year 2000 setup. What are the chances that my engine already has the updated parts in it because it is newer?

I wouldn't bother with a dual t-stat housing - just not needed. The rebuilt or new engine likely did not come with a water pump. It would be outdated even if it did for that year.

So I should disregard the fact that the engine is "new" and treat it as if it is original 1996 equipment.

"New" for a engine is generally a long block. Maybe includes the oil pan as it appears to have had the valve covers. But the timing cover with water pump is not included best I can tell, neither is an IP, injectors, glow plugs, flex plate/flywheel. Maybe had a new Harmonic balancer? IP gear is also a maybe.
