Things I don't understand.
Engine run time never moves off of 0.
Engine coolant is always 127.6, even immediately after starting
Engine speed is always 19 rpm
Battery voltage is only 2.5v
Ignition voltage is 24.4v
Actural Injection pump timing is 604.12 degrees (How can it run that way???)
TDCO is 36.96 degrees

I've ordered a remanufactured IP from SSDiesel to address the long injection pulse width.
I've checked the timing marks on the crank-cam gear and they line up.
I've rotated the crank 1 rev and then the IP-cam gears align.
604.12 degrees seems way out of bounds but the truck ran good when it warmed up.

Any ideas on why some numbers are so far from where they should be?

we can share horror stories later but basically horrible rip off place that almost ever honors any warranty
 
I bought a reman IP that a feller over here had purchased and it was dome by SSDS, before I need to use that pump, it will be sent over to Quadstar Tuning so John can send it off and get it done right. After reading so many horror stories, and not just from this forum, from every forum out there that has the 6.5 in threads,I would never buy from that outfit.
 
On the low battery voltage, you have to load test the batteries one at a time.
Even If one is bad, then you have to replace both.

I would not replace the IP yet.
Try to fix the easy stuff first.
As it is, you have been warned about SSD, it has the best marketing hype but never have a good reputation.

Are you using the free version of GMTDScan or the paid version?
The free version have some features disabled.
