I bought an 05 Kodiak with a 6.6 lly. The first code I got was a p2564. So instead of fighting it I changed the turbo with a reman. After about 4 days I got P0046 (turbo Boost control position performance). Now it’s in limp mode. And I also have codes p0401 ( EGR flow, insufficient)
P0404 (EGR Open position). Should I change the turbo boost control solenoid? It is also throwing a lot of black and gray smoke. Any ideas

Welcome to the forum.
I wonder if there is the EGR is blocked? You may want to look into blocking it with a plate and getting a finger stick. It reworks and tricks the computer from giving certain DTC Codes.
How many miles on that rig?
 
I remove the turbo vane position sensor, then push on it and watch it on a scanner to make sure its working, If that's good its either a unison ring, or the actuator solenoid causing the problem. Also you need a scanner to relearn the vane position if the turbo is replaced.

A stuck open EGR valve can cause loss of power and smoking issues. I would remove it and see if its stuck open. You can get the block off plates that slide in to disable it with out removing it, but it will set a code without tuning
