I got my new AFE stage 2 intake today and will be getting my Non egr intake tomorrow. I want to install this stuff and then drive to westers(1 1/2 hrs) for the programming change. Will removing the MAF sensor and egr intake set up put me into limp mode or will it just throw a code?
Thanks in advance guys.

Check with Westers to see if they eliminated EGR & "S" truck sensors from your tune, if yes you can eliminate it, back in the day when I had such things in my setup I know it coded, but I don't remember if it "limped", it may have "pulled fuel" to limit 50^3/1000mm which is another action in the GM program that limits power when it doesn't like the departure from internal "tables" of airflow expected vs actual flow, power reduction is not as much as when it goes "fully limp", just like when other things go limp  performance noticeably suffers :D

Missy sits contemplating "Limp Mode"

Sounds dreadful !!!

The factory had some interesting stuff written into the software for sure.

There as a couple of reduced power modes and some are sneaky, easy ones are hot trans mode, it codes, and a boost out of range "limping" which also codes, that pulls fuel and limits it to about 50mm max IIRC, there is a PCM comm loss that limits to 45 mph (found that one quite by accident with the post Katrina salvage burb) that drives vehicle all way back to idle if you go above 45 mph and PCM can't "see" APP position, then another one and I'm not sure exactly what PCM is looking for, had it happen a few times over the years, where boost or IAT isn't where PCM thinks it should be and limits fuel max to 50mm (you have to have a scan tool connected to see it happening) no code is set but your WOT acceleration is limited, and as soon as you go key off it resets.

I would realy love to get my hands on the control spec for this PCM to know exactly what knobs GM put into place to protect things.

I don't think they deleted it as I'm still driving with my egr and MAF operating properly. I asked Lyndon if it would trip it(limp mode) or not, but he wasn't sure. He didn't think it would.

It will not limp you, it will code. That was my experience from my 98 "s"... Never defueled until I over boosted, and I had my MAF and EGR all sorts of messed up.
