So are the engine and tranny tunes separated in the PCM or when one is flashed are they flashing the entire thing?

OBD2 everything can be tuned/tweaked this is why VIN is required by tuner when they do the job so they know what your vehicle has from factory plus you need to inform them of what mods you have too.

What I'm wondering is if I could take a PCM with Heath's tune ,which from everything I've read has the best tranny tune , and send it to KOJO and get his ATT tune without losing the tranny tune?

Sorry for taking so long to reply. The vendor for KOJO on this site can answer your question better. Anyone who tunes these can do whatever you want within the limits of the PCM for fueling and/or trans control.

OBD2 PCM controls your trans too and tuning or flashing questions "like can you just do a flash for the diesel and not the trans?" relating to a KOJO tune are best answered by the KOJO vendor on this site.
Only standalone (separate) trans controller I've ever seen were w/mechanical IP's (GM) or conversions (aftermarket) to mechanical IP's.
