Idle lope and extended crank?

I recently bought an 01 3500 DMAX/ALLISON 4X4 for a conversion. When I bought the truck it fired right up almost instantly and ran smoothly. Each time I restart it it seems to take longer and longer to start and the idle lopes more each time. The engine pulls like a freight train once it gets up onto boost around 2300, but LUNGES at idle after about 4 miles of test running it. I did a search and it seems like the FPR is the common culprit. I also had a check engine light, so I took it up to the dealer today and borrowed a TECH 2 to scan it. Found 2 codes in it(unfortunately I didn't write them down), one was for no glow plugs and the other was in the TCM for loss of communications on start-up.

I figure the TCM code is because I only have 1 battery and the voltage drops way down on start-up, and the glow plug controller is bad(has power to it, but nothing came out when I commanded it on). While I was scanning it the fuel pressure varied WILDLY from 5300-6700 at idle while desired was 5700. I commanded it to max pressure and it went straight up to 23,668 when I commanded 160, so I figured the CP3 is fine.

Does this sound like a failed FPR? I filled the filter with LUCAS to treat it and hopefully help it, but it made it worse after just the first drive. The truck sat for 6 months under a tarp before I bought it, so I figure some build-up settled into the regulator, and the fuel treatment knocked it loose right into the regulator. Could this also cause a longer start time?

I also checked the injector balance rates and found all of them to be within +/- 1% in park and drive exceept for #2 and #5. #2 was at 2.43% and #5 was at -2.41% in park and drive. Do these numbers sound acceptable?
 
Try dosing the fuel with low-ash 2 stroke oil and running it for a while, I use 4-6 oz in each tank plus another 2-4 oz of Shaffer diesel additive in every fill-up.

The newer fuel has almost no sulphar and therefore no lubricity so it makes things worse.

Also 2001 models were known for FRPCV issues.
