6.5L rough idle

About a month or so ago i developed a stutter in my truck when its idling while its warming up. It disappears after the truck gets warmed up. The stutter doesn't show up right away after I start the truck. It takes about a minute or so, depending on how cold it is outside, then it will stutter. i have installed a fast idle switch and the stutter is not as noticeable when it is idling fast but its still there. The truck never dies while doing the stuttering but it sure shakes the truck. And its not a constant stutter either. It's a quick stutter or two and then idle fine then a couple quick stutters and so forth. Is this a pmd issue or do I have a fuel issue like filter or injectors or pump? Thanks.
 
Is there any easy way to figure out which one of the injectors is causing this stutter? I know it is easiest to replace all of them and be done with it but with the weather in ND not being very warm yet, if I could fix the one causing the issue right now I would prefer that. Thanks.
 
A scanner can turn injection off to single cylinders at a time to diagnose that. GMTDScanTech is your friend.

It could be any number of things a scanner would help with. CTS, CPS, OS, IP. Unplug the CTS on the tstat xover without the high idle switch on, puts it in cold advance and cold idle. Then if that doesnt change anything, plug it back in, unplug the OS on top of the IP, which will put it in limp mode. If you still get a stutter, plug that back in and unplug the CPS which the pigtail comes up by the tstat housing by the IP, also puts it in limp mode. If none of that helped its something else :)
 
Idle a diesel isn't going to warm it up well. Drop it in drive hammer the brakes and drop the hammer to 1/2 throttle for 30 seconds. This WILL warm up the engine esp the precups and prevent missing. Less raw fuel washing down the cylinders that way. Unlike a gas engine you need heat to get your engine running well, good glows, block heater or some load will give you the heat you need to get her running right.
