Whats the issue, that the dealer didn't have what they would need, or that you dont want to take it to them? Or that you would like to do it yourself?
The snap-on scanners can perform it with the right module, but dont read it right, so you have to know what they are using for their data...

Check the wastegate, make sure it closes all the way. Mine got sticky so that if it opened more than like 1/4" it wouldnt close all the way. Assuming its bearings were still good and the wheel spun alright.
I have a 12 micron pre-filter water separator for years with the Walbro FRB5 and FRC10, and havent ever changed it, but I do recommend 30-micron.

Less fueling at a given RPM would be the PCM performing some compensation for altitude, and the fuel derate table in the program is purely intake absolute pressure based, not boost based. My point is that what you have stated was never in question, it is understood.

Your 94 should have a BARO sensor on the firewall, driver side, with its port open to atmosphere. The emissions trucks with EGR also used it for EGR control, verifying vacuum levels.

Does the shaft in the tranfer case move back and forth at all when you slide it onto the tranny output shaft or push in the driveshaft? I've never dealt with one.

It sounds like the speed sensor is not picking up correctly. Did you give them the whole tranny, including the transfer case? If so, maybe they didnt line up the gear teeth on the output shaft right with the sensor, or put the wrong one in, like a 20 tooth ring instead of 40, since its reading...
